    @Menace wow i love how no one understood the actual problem but was awfully quick to insult. The reason why the eydropper (be it an alt command to the brush or other tool) is selecting for your secondary palette is because under you side panels there is a tab called colour. The swatch that is outlined with a black box is considered your primary. Therefore if you have the "secondary" swatch outlined it will act as your primary. All you have to do is click the above box and it will outline and activate.
