Yes sometimes things just go really wrong and you have to bail out of the mission. But you'll get used to the timing and watching the clock, etc. The most important thing is to have a plan. Know the enemies on board and which weapons work best. Some enemies are so annoying that I would just skip those missions.

This was the first rogue lite that I have finished, by the way. The only other ones I really liked were Invisible inc and darkest dungeon.
